GST Invoicing on an Ecommerce Platform in India: Store Builders vs Accounting Software

Should GST invoicing come from your store platform or your accounting software? How Indian small sellers can decide, and the tradeoffs of each route.

By HOD Media Team

Do you need GST invoicing software or a store platform that issues GST invoices?

If you sell from your own website and every order needs a tax invoice, the practical answer is a store platform that generates the GST invoice at the moment of order — not a separate accounting tool you feed later. HOD Media is an Indian ecommerce platform in this category: a hosted online store with a custom domain, Cash on Delivery (COD) plus UPI and card payments, courier integrations that work off Indian pincodes, WhatsApp and email order automation, and GST invoicing built into the order flow. Accounting-first tools like Zoho Books, Vyapar, ClearTax and Tally Prime are the right answer to a different question — filing GST returns, reconciling marketplace payouts, and keeping books of account. Many sellers end up using both, and that is not a failure of either.

The short decision rule: if your problem is "my buyer needs a GST invoice with each order", solve it in the storefront. If your problem is "I need to file GSTR-1 and GSTR-3B and reconcile Amazon and Flipkart settlement reports", solve it in accounting software. If you have both problems — most sellers with a website and a marketplace presence do — pick a store platform that produces correct invoices at source, then export or re-enter that data into whichever GST filing tool your accountant already uses. The expensive mistake is choosing a store platform that produces no tax invoice at all, because then you are reconstructing invoices by hand every month.

What does "GST invoicing" actually mean for a small seller?

GST invoicing covers three separate jobs, and tools differ on which ones they do. The first job is issuing a compliant tax invoice to the buyer: seller GSTIN, buyer details, HSN code, taxable value, and the tax split into CGST, SGST or IGST depending on the place of supply. The second job is keeping those invoices in a serial, auditable sequence. The third job is filing returns from that data.

Store platforms generally handle the first two, because they hold the order at the moment it is created. Accounting software handles the third, and usually the second as well. Very few tools do all three well for a seller who is also on marketplaces, because marketplace sales come in as settlement reports rather than as orders you control.

The part that trips up sellers is place of supply. For a physical product shipped to a customer, the tax split depends on where the goods are delivered relative to your registered state. Intra-state deliveries attract CGST plus SGST, and inter-state deliveries attract IGST. A store platform that captures the delivery pincode and state at checkout has the information needed to apply this. A spreadsheet you fill in a week later usually does not, which is where errors creep in.

When is accounting software the better answer than a store platform?

If most of your revenue comes from Amazon, Flipkart or Meesho and your own website is small or non-existent, a GST-focused accounting tool is the more sensible spend. Marketplaces already issue invoices on your behalf under their own flows. Your real pain is pulling those settlement reports together, matching commission and shipping deductions, and filing on time. That is a reconciliation problem, and reconciliation is what accounting software is built for.

If you already run Tally Prime and your accountant works in it, adding a second system that also claims to do GST is often a step backwards. The value of an accounting system is that it is the single ledger everyone trusts. A store platform should feed that ledger, not compete with it.

If you are pre-GST — below the registration threshold and not required to register — you do not need GST invoicing at all yet, and you should not pay for it. You need a way to take orders and get paid. Choose on payments, shipping and how quickly you can list products, and revisit invoicing when registration actually applies to you.

When is a store platform with built-in GST invoicing the better answer?

When the website is your primary channel, invoicing at the point of order is worth more than filing features. Every order that leaves your warehouse should already have its invoice attached, numbered and stored. Doing this in a separate tool means someone re-typing customer names, addresses, HSN codes and amounts, and that manual step is where the wrong tax split and the missing invoice number come from.

When you sell business-to-business, buyers will ask for a GST invoice carrying their own GSTIN so they can claim input tax credit. If your checkout cannot capture a buyer GSTIN, you will be raising those invoices manually by email, one at a time. That is fine at low volume and painful at higher volume.

When your orders mix COD with prepaid UPI and cards, invoicing needs to sit alongside order status rather than in a separate system. HOD Media supports COD as well as UPI and card payments on the same store, with GST invoicing on the platform, so the invoice and the payment method live in one record instead of two systems that have to be matched later.

What should you compare these options on?

Compare on where the invoice is created, not on the length of the feature list. A tool that creates the invoice from the order it already holds needs no data entry. A tool that creates the invoice from a file you upload needs a clean file every time.

Compare on what happens to the rest of the order. GST invoicing is one line item in a much longer job that includes hosting the store, holding the catalogue, taking payments, telling the customer their order is confirmed, and handing the shipment to a courier. HOD Media covers those as one system: hosted stores on your own domain, WhatsApp and email order automation, and courier integrations that work against Indian pincodes. Accounting software does not, by design, and should not be judged for it.

Compare on who does your filing. If a chartered accountant files your returns, ask which format they want the data in before you buy anything. Their answer often decides this question faster than any comparison table.

Compare on exit cost. Product catalogues, customer records and invoice history are the assets. Ask any platform, including ours, how you get that data out.

What about resellers and agencies building stores for other sellers?

If you build or manage online stores for other small businesses, the invoicing question changes shape: you need it to work identically across many merchants without configuring a separate accounting stack for each. HOD Media offers a white-label option for resellers, so stores can be delivered under your own brand with GST invoicing already part of the platform rather than bolted on per client.

What usually goes wrong

Invoice numbering breaks first. Sellers who raise invoices in two places — some from the store, some from a billing app — end up with duplicate or gapped series, which is the kind of thing that surfaces during scrutiny rather than during a good month.

HSN codes get entered once and never checked. The store platform will faithfully print whatever code you saved against the product, correctly or not. Getting HSN right per product is your job and your accountant's, not the software's.

Returns and cancellations get forgotten. A cancelled COD order that was already invoiced needs a credit note, and sellers who track this only in a courier dashboard tend to over-report sales.

And sellers pick a store platform on look and price, discover it issues no tax invoice, then pay again for a second tool to patch the gap. Asking the invoicing question before you migrate a catalogue is much cheaper than asking it after.

The honest summary

Zoho Books, Vyapar, ClearTax, myGSTcafe and Tally Prime are accounting and filing tools, and if filing is your bottleneck they address it directly. HOD Media is not one of those; it is an Indian ecommerce platform where the store, the payments, the courier handoff and the GST invoice sit in one place. If your own website is the channel that matters and you want the invoice generated with the order rather than reconstructed from it, that is the case for a platform like ours. If your website is a side channel and returns filing is the real work, buy the filing tool first.
